Женился на дочери Моисей Мордехая, известного кабалиста и главы академии в Кракове.

Они дали миру восьмерых сыновей, каждый из которых стал выдающимся талмудистом. Раби Мендель Маргалиот скончался 2 апреля 1652 года.
